The agency I am applying to is asking me to complete a SF-86 security form through the e-QIP system. I already hold an active Top Secret SCI clearance. Do I still need to perform this task?

Yes - reciprocity is not required to be accepted or maybe your clearance is due soon so that agency is asking you to complete it now.

And even if reciprocity is a possibility, they may want an updated SF-86 just to make sure nothing has changed substantially.

There's an SF-86C but I don't think all agencies use it... they'd rather get a new SF-86/eQIP it seems

Yes nothing to do with reciprocity. More to do with fact that information could have changed since last job. They are probably asking you to fill out SF86C.
